Yeah, Sonic was definitely among the last characters to be added during development.
In fact, had he not been third-party, he would have been added to SSE as merely a postgame secret character like Jigglypuff, Toon Link and Wolf. Sonic was given a brief nod before the final fight because he's third-party, and not having featured him somehow before the end would have felty like a idsservice to him (probably even more than the lack of more meaningful cutscenes for him already is).
Also, "good terms with Nintendo" doesn't always translate into easy negotiations. All companies (including Nintendo) want only the best for their properties, so it takes time to convince all involved parties regarding cross-game intersections. Sakurai himself explained this many times.

Would it be wrong to assume how after 3 games, Sonic's poor content was more because of that division of Sega? Pointless self-sabotage isn't too out of the realm considering the Sonic Xtreme story.

Self-sabotage is so prevalent in Sonic that one of the first people to work on Sonic went on to make Balan Wonderworld, and that game has some really stupid and baffling game mechanics. A shame too because Balan actually looks cool.
Wild that Wolf has such a distinct moveset for a semi-clone, aside from his unfortunate Final Smash. I wish the Echoes and Smash 4 clones had gotten that much love.
Balan deserves another chance for that amazing design alone. Maybe a game where you actually play as him. He has the potential to become the ultimate Tumblr sexyman!

In some ways Brawl started the whole "keep the archetype, but make them unique" aspect. Whereas Melee just tweaked stats, here it's that plus new normals and specials that "follow" an archetype but otherwise are their own.

I'd hate to see a good idea, or in this case a good design, go to waste forever just because they didn't stick the landing the first time. I realize that's putting it mildly. Just last night my partner and I were talking about a hypothetical remake of Bubsy 3D and just how far they'd have to go before it became a good game.

Does it continue on trying to meet the high standards that Ultimate set? Does it go for its own thing? Will it be a dating sim? We just don’t know.
The only thing I thought of for where Smash could go next is the reboot button on it's presentation.
I expect most of the DLC fighters getting the axe (maybe Steve and friends from Minecraft will make it but he's the only one I think has an earnest chance). The Final Fantasy fighters probably aren't returning. I expect jokier picks like Piranha Plant and Duck Hunt aren't returning. Probably not have as big of a Pokemon and Fire Emblem roster as we had here. I don't see Snake from Metal Gear Solid coming back either.
I wouldn't be surprised if we get cuts of the FE roster...
and some of the cuts get part of Alear's playstyle.
If they do go for a reboot, I hope they take a long look at the fighters they're keeping, and adjusting movesets that have aged.

I think Sakurai said it best, he thinks that he may never do a Smash game that will be on par with Ultimate, but he also thought he would never make a game like Ultimate until he did, so it's best to expected the unexpected in what this madlad can do.
In terms of characters getting cuts, I feel that the Square Enix characters and Corrin are definitely getting the axe.

Why Corrin? If I was to pick 1 FE person to drop it'd be Lucina. Not only barely different from Marth, but her game would still be represented by Chrom and Robin.

It's been 3000 years…Treating Echo Fighters the same as unique fighters when it comes to cuts/returns is a bit disingenuous. The whole point of them is that they're easy to make and essentially just low-effort model swaps of their source character.
In terms of development time, it doesn't take nearly as much time or resources to bring Lucina back as it would take to bring, for example, Corrin or Byleth back. If a Fire Emblem character is getting cut specifically to free up development time for another full-fledged character, it wouldn't be Lucina or Chrom.
Not that I'm advocating for any specific cuts. I'm still quietly hoping for "Everyone is here! Again!"
