Battle Fantasia, the lesser-known brother of Blaz Blue and Guilty Gear.
I adore this game. It parodies common characters and mechanics in JRPGs; when you deal damage, it shows up as tiny floating white numbers over the character, ala Final Fantasy, and the Super bar is referred to as the "Mana" bar.
The characters are incredibly distinctive, too; here's an example:
Urs, one of the more prominent heroes, who wields... ''A FLAMING MOTORCYCLE CHAINSAW LIGHTSABER?!'' I swear I'm not making any of this up; he even rides away on it as one of his win taunts.
Seriously, this series needs WAY more love.
Dreamaniacs do it for the art.I maintain that Cubivore: Survival of the Fittest is a gleefully weird game and more people should play it. If only for the hilarious writing.
Also, I'm never quite sure if Ecco The Dolphin counts as obscure. The fandom's pretty dead in terms of output beyond "Ooooh we found another beta", in any case.
Dokapon Kingdom didn't get nearly enough love. Granted, "Mario Party-esque multiplayer RPG" isn't exactly a huge niche, but still. The game is hella fun, as long as you don't mind ruining your friendships.

A sequel on different console, which means I won't/can't play it.
Also about The Red Star it's based on some sort of comic, I actually bought it because I had seen a speedrun on it and found it cheap when buying something else, and I don't even like shmups.

As for something that hasn't fooled people into thinking it's something it isn't, Intelligent Cube was pretty neat. Another topic was dedicated to Omega Boost, and that certainly counts here as well.

Rise Of Legends also gets love from me, definitely Needs More Love.
Not really but it could be taken as it didn't sell as much as they wanted and so they change the demographic and since they already did an anime series they didn't feel like retelling the story for a third time. Meaning it's know enough for a sequel but "obscure" enough that they are trying a different platform for the next game.

The encounter rate is a bit high, and it could've used some more variety in them, but overall, it's a pretty darn solid title. ^^

It's a pretty good puzzler that went extremely overlooked (not even appearing once in Brawl).
Donkey Kong, also, for the Game Boy is very much similar, though not as unpopular.

Valkyria Chronicles sold enough copies to get it a sequel.
It's probably too early to declare it obscure, but thanks to being released on the heels of more popular franchises and not enough copies being ordered/printed, Resonance Of Fate will probably qualify soon, if it doesn't already. Sad, because it's much better than any other RPG released so far this year.
